Abstract: The trait of interacting with different enzymes and the nature of -clamp during DNA replication to promote processivity makes it a significant drug target. The DNA replication machinery of Helicobacter pylori (H. pylori), which distinguishes it from other microorganisms, has a number of special characteristics. In the current study, we tested E. coli -clamp inhibitor molecules against H. pylori -clamp to determine whether differences in DNA replication proteins behavior account for any differences in drug response when compared to E. coli. The binding of inhibitors to H. pylori -clamp was examined using a variety of techniques, including docking, surface competition assay, complex structure determination, and antimicrobial assay. Three molecules, 5-chloroisatin, carprofen, and 3,4-difluorobenzamide, were co-crystallized with H. pylori -clamp out of the five inhibitors that were shortlisted based on docking score, and the structures show that they bind at the protein-protein interaction site as expected. In vivo studies revealed that only two molecules, 5-chloroisatin and 3,4-difluorobenzamide, had MIC values in the micro molar range that inhibited the growth of the pylori, which was superior to the inhibitory effect of the same drugs on E. coli. As a result, when evaluating these drugs for H. pylori, it may be possible to investigate the possibility of using them to create species-specific pharmacophore for the creation of new drugs for H. pylori.
